Does this still work adsense now allowing multiple ads? ie. do you need to put the code after every ad in the page or just one and will it track all the ads on a page?

Yes, the AdSense tracker does track multiple ad units on each page. A new version of the tracker was released recently to add this feature. If you previously purchased the AdSense tracker, you should upgrade to the new version. If you buy going forward, this feature is included.
